Another approach you could use (this assumes you use metric (grams) in Beersmith), is to add the weight of the hops in grams as the percentage (only boil hops, not flameout/whirlpool) hops. Then click on the adjust bitterness button, and set the target IBU for the batch.

So in the Stone IPA, you have 26% chinook, 23% columbus (both @ 90min) and 51% of centennial (at flame out). If we assume the whirlpool hops are 20 minute hops, add 26g of chinook, 23g of columbus, both at 90min, 51g of Centennial @ 20 mins, click adj bitterness and Brad does the maths for you.

I've been staring at equations for ages and here is was sitting in front of me all the time.

I brewed the ruination you speak of using that information. First thing first, i check out the IBUS which is 105. and i am going to assume thats all my 105 IBUs are from the 90 min addition so for my 5 gal batch i did 1.9oz at 90 mins targeting 105 ibu.
1.9oz is then 62.5% of the hop bill.
1.9/.625=3.04 <this is your total amount of your hopbill.
3.04-1.9= 1.14 oz at whirlpool

Brewing software will help you as well. Its a puzzle but for most recipes most pieces are there.

Genius. That book's hop percentage thing was confusing to me too, but now it seems very simple.
